Archive description

Severe acute malnutrition (SAM) is the most life-threatening form of childhood undernutrition, affecting millions of children under five years of age annually. The gut microbiome is increasingly recognised as a key mediator of nutrient metabolism, immune function and growth in early childhood, yet its characterisation in children hospitalised with and recovering from complicated SAM remains limited. This dataset includes whole metagenome shotgun sequencing data generated from stool samples collected from adequately-nourished children and from children hospitalised with complicated SAM enrolled in the Health Outcomes, Pathogenesis and Epidemiology of Severe Acute Malnutrition (HOPE-SAM) study. A subset of participants also had nasogastric fluid collected and sequenced. HOPE-SAM was a longitudinal observational cohort conducted at three tertiary referral hospitals in Zimbabwe and Zambia. Stool samples were collected from children with complicated SAM during hospitalisation, at discharge and at three follow-up timepoints over 48 weeks post-discharge (12, 24 and 48 weeks post-discharge). Nasogastric fluid samples were collected during hospitalisation. Libraries were sequenced with 125-nucleotide paired-end reads on the Illumina HiSeqX platform. This dataset provides a longitudinal characterisation of the gut microbiome in complicated SAM across two sub-Saharan African countries, spanning the acute illness period through one year of nutritional rehabilitation and recovery, and represents a resource for investigating microbial contributions to the pathophysiology, treatment response and long-term outcomes of childhood SAM.
